Is it possible to use the api to trigger the "Filter Export" plugin to export the current filter, i.e as if i was going to http://myfogbugz/default.asp?pg=pgPluginBinary&ixPlugin=3?

No, but that would be a neat addition to the plugin. I'll add it to our list, but if anyone gets to it first (the source is in [your fogbugz]/Plugins/examples/FilterExport) we'd be happy to patch the default plugin.
