Is it possible to create a plugin that replaces the POP3 mail functionality in favor of IMAP?

Not currently because the hooks don't exist yet. Plugins don't have access to the network at the moment. We hope to have this in the future though so you can trust certain plugins and give them network access.

As of FogBugz 7.3, IMAP is natively supported by FogBugz.
