I'm using FogBugz to pull support queries from a GMail inbox, so I have the option of using either POP or IMAP.

I find that FogBugz can take a few minutes to pull new cases from the email account using IMAP.

If I want my queries to be indexed by FogBugz as quickly as possible, is there any preference for POP over IMAP?

And if I leave messages on the server, will IMAP checking slow down over time?

If you choose to leave IMAP messages on the server, the search for new messages could in theory slow down over time, though that's probably not a concern in practice.

Generally, if you have the option to use POP3, it is a better fit for how FogBugz processes mail. IMAP was added primarily to support customers unable to run a POP3 server.

We've not done any benchmarking on performance between POP3 and IMAP, mostly because there's a built-in throttling mechanism, in that FogBugz only pulls in messages at max once every 15 seconds. For hosted FogBugz, that can slow down to once a minute or less depending on server load. A few seconds or even a few dozen seconds worth of slowdown on one protocol versus the other makes less of a difference with this design.
