I have a mailbox that fogbugz polls: support@mydomain.com

We take feedback forms filled out in our web app and directly raise cases in fogbugz which works brilliantly using bugzscout.

If the process to raise the case fails (perhaps there are connectivity issues) then we send the feedback via email to support@mydomain.com with the return address of donotreply@mydomain.com

FB sends an acknowledgement mail which bounces as undeliverable and then causes a new case to be raised in fogbugz!

I think the only way around this is to create a new mailbox for support cases and disabled the auto-responder for that alone, to but is there any other setting I could be using to avoid this happening?

If you change your address to do-not-reply@ FogBugz will not send a bounce. I'll tweak the source to include donotreply@.

Other ways to prevent auto-replies: Mail address containing postmaster, daemon, owner-, bounced, no-reply, or do-not-reply. Or Precedence: header value of junk or bulk.
