For example, if a developer says that he worked an 8 hour day every day but he only logs 5 hours worth of development time one day. What does FogBugz do with that left over 3 hours of time from that day?

FogBugz, like any good assistant respects your privacy. It doesn't need to worry about the time you spend that isn't logged against cases ;) EBS uses the time logged against a case versus the estimate that was entered to determine how to treat your future estimates when predicting ship dates. When it looks at a case's estimate, it applies the appropriate adjustment to determine how many hours it will actually take. To translate this into days, EBS only uses your personal and site working schedules. In My Settings -> Working Schedule, you can tell FogBugz what percentage of your time is spent on specific projects and/or FogBugz cases in general. It uses that % to spread your hours of work left on cases out across days and figure out when you will be done. It doesn't automatically adjust that % time based on how much time of each day you spend on cases, though wouldn't that be a nifty feature?
